I was facing the same issue (i.e. PDFs formatted for print are illegible on 6" eBook reader screen). I've tried tools like K2pdfopt, but it converts PDF into an image and that disable Kindle annotation function that i do need for most of my Documents. I did find hoverer, that on many documents (depends on the document format, of course), removing margins (white space) is enough to make it quite comfortable to read on my Kindle Paperwhite. Just in case someone is curios, I'm using PDF Studio (http://www.qoppa.com/pdfstudio/) from Qoppa to crop the pages. I'm happy with my PDFs so far, but since PDF studio has many tools that allows native PDF manipulation, I might try cleaning up my PDFs and converting them to some ebook format later.
