On Sony PRS-650 when you read a book, press the Menu button then there is a Delete Book menu entry.

PRS-T1 manual says the following:

Deleting a Single Item

You can delete individual items. The following instructions use the
[Books] application as an example; this feature is also available in
other applications.


Press the (Home) button tap [Books].
Tap and hold an item. The option items appear.
Tap [Delete].
Tap [Yes] when prompted. The item is deleted from the Reader.

There is also a way to for deleting multiple items at once.
